En el tratamiento de cuestiones relacionadas con la microbiología, se emplean todos los métodos de contraste disponibles. Debido al pequeño tamaño y la transparencia de los objetos, en el uso rutinario suelen emplearse preparados teñidos. El rango de aumento oscila entre 100x y 1000x. Para el control y el recuento de cultivos celulares se utilizan microscopios invertidos.
